As of a day or two ago, I noticed that every time I log on, the default thread display mode is hybrid instead of linear. Every time I click on a thread, it reverts back to hybrid. I have to manually change it to linear.

I hate hybrid mode.

Any way I can set it permanently to linear?

Go to:
User CP -> Edit Options and set it to Linear under "Thread Display Mode". Don't forget to Save Changes.
