"The manuals say not to deprime a live primer"

You can do a search on removing live primers on these forums as it's been discussed before. There are many members here including myself that have successfully removed live primers numerous times. In fact I just had several I had to do a little while ago. Works fine if you just push it out with the decapping pin in the sizing die slowly.
 
I’ve reseated, or finish priming thousands of cases not seat flush, or below flush. Never popped a primer.

You don’t want to seat a primer on LOADED CARTRIDGES, though!

I think you hit the nail on the head. During the next rainy day, I'm going to reseat some primers.
