While installing a set of Trijicon nights sights on a Kahr P45, I filed too much metal of of the rear sight, and it slip fits through the dove tail slots.

I have tried punching some dimples on the affected area but it didn't help very much.

What's the best way to fix this?
 
Try punching some dimples on the bottom of the sight. If you're trying to do this with your punch held perpendicular to the sight, it probably won't work. You need lay the punch over to the side so it really raises some metal.
 
Be careful about hammering on tritium sights! The small vial is easily broken. Best to put the punch marks on the slide in this case.
 
Try a very thin piece of steel shim stock cut to size, increase thickness if required.
