Who has the best online inventory for black powder guns and supplies? As well they feel the best deals and prices ?

Yup, TOTW, midway, dixie, etc... I've done lots of business with midway, have been very pleased. The others have a good reputation for a reason. Can't go wrong with any of them, really.

Here are some of my impressions based on my experience...
Cabela's seems to far and away have the lowest prices on the C&B revolvers they handle (ridiculously low when considering Free Shipping offers, Sale Prices and Discount Codes, etc) and their selection isn't half bad
TOTW has a Huge selection of hard to find items all in one place. Availability seems good, as I don't ever recall a backorder.
Midway USA often has great deals too, specifically C&B conversion cylinders comes to mind when they are on sale. Midway also handles a lot of hard to find items.
EMF usually offers several pieces that are less common, and occasionally puts them on sale for a nice price.
Dixie Gun Works has lots pictured on their website, however many items seem to be on backorder indefinitely.
Those are the ones I've used the most.

Are there any muzzle loaders black powder guns that can not be ordered through the mail?

That would depend on your state you live in. Although in the vast majority of states there are very few regulations concerning these firearms, there are some that have regulations.

The cartridge law is federal. As there are no cartridge guns currently made that do not use commercially available ammo.

I have bought my Pietta 1851 Navy type pistols from Cabela's mostly on sale except for the G&G. Mostly better prices than the other sites but don't pass up looking at their sites. Old South Firearms is another place to check.

The hunt is on!

Scheels is also a great place, I buy a lot of reloading components from them.

In no particular order I use and recommend all of these companies:

Dixie Gun Works, Track of the Wolf, October Country, Possible Shop, Jedediah Starr, Eastern Main Shooting Supplies, Ted Cash Manufacturing, Texas Jacks, Buffalo Arms, RMC & Ox-Yoke, Missouri Boot and Shoe, The Lucky Bag, Flintlocks LLC and there's more but my memory fails me at the moment.
