Cheap fix for stock blemishes

I have one stock in particular that's been completely refinished, but one place where a large gouge was, my smith used some kind of filler material - anyway, this filler didn't take the stain, and it's a much lighter color - about 1.5 centimeters across. Is there any kind of pen/stain/substance I can use to put a more brownish color on this that would blend well? Also, what about ordinary nicks/cuts/scratches - a good coloration fix for that? Thanks.
 
Furniture movers use sticks sorta like crayons to fix boo boos. You might want to look around Home Depot or someplace like that. It might be what you're looking for.
