I threw a pair of Magpul MBUS Gen 2's on my new AR build, went to the indoor range and sighted in. Using a 25yd (max distance for the indoor range) target for a 100yd zero with a point of impact 1.2" off point of aim. The problem I ran into was I had to run the front sight post down nearly all the way so there is just a little nub visible. I have a fairly long forend and it measures 19 1/4" from rear aperture to front post. Common sense says that the longer the sight radius, better accuracy right? Is there something I am missing here? Has anyone run into the same problem, or am I just stoopid and doing it wrong and need to scoot the front post back a few inches?

I agree with gaz. Try a 50/200 zero. You should be ~1.2" low of POA at 25 yards.

Mainly because I don't like to think if I don't have to. My scope is zero'd at 100, so it just makes it easier for me if everything is the same. Less thinking when under duress is better. Thanks for the link;

Not much thinking when using the 50/200 yard zero. Just aim and shoot. Everything will will be +/- 2" of POA out to 250 meters. With a 100 yard zero, you are -4" POA at 250 yards.

Besides all that, Magpul MBUSes are emergency sights. I would not expect them to be as accurate as a solid fixed sight.
