how can southwest keep its employees from testifying in a criminal trial?
 
That's a really good question, but they were just requesting to interview them. There was no criminal trial.

The agents could have gone directly to the employees if they wanted, but they may not have known which employees to go to and didnt feel that getting a subpoena to find out would be worth the trouble. They probably figured out the bounty hunters werent hijackers and that the airlines told them the guns were ok.
