So I have a couple 22 conversions for 1911's and have been swapping uppers around. In the process I have miss placed one of my guide rod spring plugs. I have looked closely at the ones I have and I have two stainless ones that are shorter length for the commander I assume. I have a colt Commander stainless. I have a Dan Wesson heritage full-size stainless. Both stainless guide rod plugs are the same shorter lengths. Is there any reason why you wouldn't use a commander guide rod plug in a full-size 1911? I can see why you wouldn't longer one in a commander.

A short recoil spring plug will not likely be a problem.
However, new full size plugs are too cheap to not replace with the correct part.

What confuses me is the Dan Wesson came with a commander length plug apparently. Is there any reason why that would be a problem? And if not why have two sizes in the first place?

The full-size plug in a Government/5" slide allows one to more easily compress the recoil spring with the plug on the end without the tendency for the spring to want to bend.

I suppose a manufacturer has one less part to stock if they only stock the 4.25" Commander-length plug. It could have been an oversight during assembly; or even a parts availability problem during assembly/production.
