I know it is illegal/very hard to get permission to bring firearms across the border into Canada. But is it legal to have loaded magazines, with no firearm, in your vehicle if you cross the border?

High capacity magazines are prohibited items, and would subject you to arrest and prosecution, regardless of whether you had a firearm with you or not, whether they're loaded or not. IIRC, the maximum size for a detachable rifle magazine is 5 rounds. Likewise, pistol mags for .25, .32 and .380 are also prohibited items.
And has already been stated, finding magazines in your vehicle would undoubtedly result in all of your items being torn apart and minutely inspected. Probably including some anatomical areas you'd just as soon not have that done to!
