I already loaded 200 Winchester Magnum primers into my cases. I realized they were Magnum a little late. Does anybody know how much powder I should put in a case to keep it safer?

That entirely depends on the powder, bullet type, bullet weight and caliber.

Unique and Bullseye are the LAST two powders I'd reload in a 40 Smith.

40 Smith is a fussy caliber. Very sensitive to pressure config. You want a medium powder like Hodgdon HS6, and then pay attention to ALL the reload specs. 40 Smith is "high pressure" to begin with, Unique is a fast powder which is a bad choice. Mag primers just make matters worse.

If you're reloading this ammo for a Glock, I'll pray for you -- even though I'm a Pagan.

How about with a 45 and bullseye powder? Is the mag primer going to be an advantage or dangerous. I have been told with the 45 so long as you stay in spec your fine with either primer.
