I have a brand new unfired in the box M9. The box says the following
SPEC 0394a
M9 " Limited Edition
M9-4751249
On the pistol it has the following
On the trigger guard is a tag that reads Beretta Limited Edition on one side
and M9 Limited Edition 1 of 5000 on the other
ON the slide it reads US 9mm M9-Beretta usa 65490 pb
under that it reads m9-4751249
on the other side of the slide it says assy9346487-65490
there are pm rolled several other places
once again it is 100% perfect w/o any blims or scratches

What is it worth

Unless it's the first edition Beretta M9 in a large OD box with belt and holster, it's not worth more than a standard Beretta.

Once it leaves the shop the price drops even if it's never been fired. There are good reasons for this, one of them being that there's no way to verify whether in fact it's unfired and there's the likelihood of handling beyond what's typical in a shop environment; take downs, dry firing, loading and unloading mags, and cycling rounds. On top of that shops have insurance, wages, rent and other expenses that forces them to sell at higher prices than individuals.

Check completed auctions on GunBroker for a rough idea of the going rate but keep in mind the price differential between a shop's price and an individual's price.

From what I've seen, if your M9 isn't a first edition, and if it's truly mint with two mags and all accessories, you're looking at roughly $450-$500.

"1 in 5000" just means it's a special edition of one kind or another. Such "special" editions retail for more than a standard pistol, but the resale in the used market isn't a dime higher.

This really isn't the right place for a "what's it worth" thread. You might want to ask the moderators to move this to the semi-auto handguns area.

Ask soon, before the thread is deleted. (For not having a location in the title)
