I typically stack no more than 3 boxes of ammo per stack on the shelf. Would stacking more than this cause bullet set-back on cartridges at the bottom of the stack?

What about stacking ammo boxes on its side? That would definitely prevent set-back, but would there be any other issues?

Ammo shipped from the factory in pallets (100krds) are stacked. They are stacked at the stores too. I don't think they would be an issue personally.
I've never heard of setback caused from that. Now repeated chambering of the same round is another ball of wax.

Before they reach you......said boxes are stacked 3 feet high on pallets, pallets stacked on top of each other, loaded into semi-trailers, bounced around for hundreds of miles (or shipped across the ocean in big containers), run around on forklifts, banged into everything imaginable, thrown from the pallet stack into a shopping cart, wheeled to the display area, then put on the shelf.

If you are worried about them sitting motionless while stacked 3-high......you are too late.

Ya know, I now remember seeing the ammo on pallets. Yup, they were stacked 3 to 4 feet high. Nevermind...senior moment.........

I stack mine based on how many boxes I have of a particular caliber and how much room/height I have available to me while taking into consideration weight. I typically stack 22LR, 10-high. It makes counting easier if I ever feel like counting.

Short of placing the loaded cartridges in plastic boxes or inside metal ammunition boxes, I doubt you can provide much better protection.
