I have a parkerized GI45 with some minor scratches. What is the best way to cover them up?

Oil.

Park absorbs oil into the grain. Unless the crystalline structure of the Park is gone, oil will make them almost go away.

Depending on how deep and if they are to the base metal it would be possible to re-Parkerize it also. It may possibly change the overall color of the gun though. And depending on where it is on the gun it might require a total tear down of all moving parts, springs and such. Apply some oil or Cosmoline and see how it looks. The oil can always be taken off.
