Is my gun rusting?

I have a Beretta 92FS in Inox that has some very tiny rust colored specs on the slide/frame. The specs are tiny. I tried using some Hoppes#9 on them and they didn't come off.

In all fairness, it has been a while since I cleaned this gun. It has sat in its plastic box for several months now.

Could my 92FS be rusting? If so, what is the best product technique to remove the rust?

Inox is stainless steel. However if particles of carbon steel get on the surface from the manufacturing process they will rust and the rust will continue into the stainless.Just keep it clean and protected as you would a carbon steel gun to prevent further rusting.

Stainless steel is more resistant to rusting and corrosion than carbon steel, but not immune (particularly in the grades used for firearms). The presence of carbon steel on the surface (or a non-homogenous stainless mixture) can result in rust spots.
Chloride (chlorine) is what usually attacks and corrodes stainless, but the corrosion products are usually a whitish residue, not the red-brown of iron oxide.

Stainless steel is just that, "Stain Less", not "Stain Proof". Have you tried a brass brush and some CLP to remove it?

Any time it is in contact with oxygen it is "rusting", all you can do about it is slow down the rate.

PS the alternitive is "reducing" and you really dont want that (think thermite)
