- Don't put them in a wet case.
- Do let them acclimate up to room temp when bringing them in from the cold.
- Don't store them in a humid place like a basement or bathroom closet.
- Do apply a quality rust preventative before casing them.
I have been storing guns in soft cases for decades and have never had rust.

I know guys who store guns in soft cases, or socks in the safe, here in hawaii. That can be risky business depending on where you keep them and if you let the cases get wet, but for the most part the only guns ive ever seen noticeable issues with have been guns that lived behind truck seats. Those usually end up pretty rusty inside and out before too long.
To echo post #3, guns can be stored in cases as long as you are aware of environmental conditions. What you zip in that case stays in that case. This includes all the moisture, humidity, crud, etc. Clean and lube well before storage.
If you're going to store things in soft cases, I'd recommend the use of a VCI bag (put the gun in the VCI bag and then put that into the soft case) as cheap insurance.
