I have over 80,000 rounds through my SDB in the past six years and have had a few problems, some like yours. There is a metal "finger" which advances the shell plate for the auto-indexing. Sometimes this becomes worn/shortened and doesn't move the shell plate far enough along resulting in the primer cup hitting the edge of the shell plate and flipping or ejecting the primers. I've also had the indexing spring (which has a metal ball on top and ensures the shell plate sits in the right position) weaken resulting in the same problem.
An easy solution for the worn/shortened auto-indexing finger is to measure its length and then put it flat on a solid piece of metal and then whack it towards the end a few times with a small sledge hammer. This expands the end back towards normal. Measure it after to make sure it has elongated. For the weakened indexing spring I just stretch it out by hand and then reinsert it. It seems to work well. Of course there is the easy option of just calling Dillon and getting a free replacement part but what is the fun in that. Good luck.
