Not sure about the CZ. But the only problem I have came across with my Marlin is after shooting several mags of shorts, if I load high velocity ammo the cases are hard to extract. A good cleaning rectifies that problem. Maybe this will help you.
I can fire any .22 cartridge out of my Marlin 981T but it is the Tube magazine variant. I don't have to fuss with modern box magazines. If your magazine will load the shorts then yes, you can. Pick up a cheap box and see if they can. If they wont, you could always just shoot that box by loading single shots.
Use of shorts in a long rifle chamber will lead to a buildup of soft residue. Mostly powder. It's easily removed, as Magnumpwr noted. Otherwise, there's no reason not to use the shorts.

I finally ordered a magazine for it a couple days ago, I've had this rifle almost three years, been using it single shot. every time i went to look for magazines, either they didn't exist or i was sickened by the idea of paying thirty-five dollars for a five round 22 mag. sucked it up though cause im getting sick of dropping rounds every where
They're more expensive than LR's, and CB's are available in a long case.
I have shot some CB Shorts in a revolver marked "LR" with no trouble, and most Marlins are spec'd for S,L, & LR. But unless you have a few thousand shorts sitting around, I'm not sure why you'd want to shoot them.
I used to pick up a box or two of shorts once in a while just for fun. Ballistics are pretty bad but they're quite a bit quieter than LR's. It might make some sense to use them if there are neighbors within earshot.
Caution shooting Super Colibri in a CZ 452, they don't have enough power to exit the barrel in mine, stopping a few inches above the chamber. CB's work fine, Federal or CCI, also the CCI longs will function fine.
I accidentally discovered that my cz 452 would feed and eject shorts. Since shorts are more expensive and less accurate than lr I see no reason to do so, but it's nice to know that they work.
