I used to have my EOTech right on the rails. It worked fine, but the red dot was often right on top of the dot. I would suggest getting a riser that doesn't have a built in iron sight so you are not married to one. A good flip up sight is recommended.
You will need irons at some point for the rare case when the batteries run out and you don't have any. You can at least still shoot the rifle and practice with the irons.
On another note, does anyone have experience with the Leupold Tactical Prismatic Scope? Is it as easy to aquire a target and get a shot off as with the red dots? It seems like a good alternative since it is illumiated but can be used without batteries. Does it need a mount?
I use an Eotech 512 (AA model) mounted as far forward as possible on the flattop receiver of a standard 20inch rifle. I use a YHM front flip sight/gas block and a Matech PADS rear BUIS. The iron sights co-witness perfectly with the dot of the Eotech. This would work exactly the same if you were using the original front sight tower...
You won't want to use any riser with this setup...
