If I sell a handgun to someone in another state. Does it have to be shipped FFL to FFL or can I deliver it to the FFL in the state of residence of the buyer? (assuming I legally transport it)
 
You should also know the Post Office will not ship handguns unless you're an FFL and UPS/Fedex require overnight or two day air service for handguns (expensive).

Somehow my FFL has shipped handguns I've sold via UPS ground.
 
You may deliver it to the FFL.
Check the state laws first. Depending on the state, it may have to come from an FFL. For example New York state. They have a law that restricts their state's FFLs from receiving handguns from out of state, from anyone other than a licensee.

True. The OP should, of course, speak with the receiving FFL first to arrange the transfer to the buyer. The FFL will be able to tell him if there are any restrictions he needs to be aware of.

You are mistaken. There is no such law in New York State.

New York State Penal Code:
§ 400.00 Licenses to carry, possess, repair and dispose of firearms.
12. Records required of gunsmiths and dealers in firearms. Any person
licensed as gunsmith or dealer in firearms shall keep a record book
approved as to form, except in the city of New York, by the
superintendent of state police. In the record book shall be entered at
the time of every transaction involving a firearm the date, name, age,
occupation and residence of any person from whom a firearm is received
or to whom a firearm is delivered, and the calibre, make, model,
manufacturer's name and serial number, or if none, any other
distinguishing number or identification mark on such firearm. Before
delivering a firearm to any person, the licensee shall require him to
produce either a license valid under this section to carry or possess
the same, or proof of lawful authority as an exempt person pursuant to
section 265.20.

Where is the prohibition for the licensed dealer that keeps them from receiving handguns from out of state?
