I got a reply from the head of security at the port saying it is completely legal to lock a gun in your car in the garage.

Based on the information you provided in this e-mail (see below) here are the steps we ask you to take:
1. You are prohibited from bringing the firearm into any cruise terminal as these are USCG approved restricted areas. Attempts to board a vessel with a firearm can produce serious consequences.
2. PortMiami has a large amount of designated USCG approved Secured Area/Restricted Areas and possession of any firearm is prohibited. Signage is posted and fencing is in place to delineate.
3. You will not have to pass through any security check points at PortMiami prior to entering any one of our parking garages.
4. If your find yourself at a checkpoint, you are probably lost. Simply ask staff at the checkpoint for directions.
5. Please note though the port is a relatively safe environment, though from time to time vehicles are broken into while parked in our parking garages.
6. Please secure your firearm safely in your vehicle before exiting.
