Either one works. The law as I recall it required the gun to be unloaded. It had no requirement that ammo be in a separate container or compartment of the vehicle. I used to shoot at a skeet/trap range in NJ frequently so had to familiarize myself with the laws. I kept the gun(s) in a case in the trunk and the ammo in a second bag. For the handguns on the few times I took them there, I kept them unloaded in a range bag and the ammo in the same bag.
I too am stuck in good old NJ and I always transport gun & ammo separately. The case with my gun and EMPTY mags goes in the trunk and my second case which usually has my ammo and my ears goes in back of my seat.
I was told numerous times that you must NEVER have a loaded magazine with you ... regardless of where the gun is! Do I think I'd get stopped and they'd check something like that? Probably not but I'd rather not take the chance!
